- The Hunt For Xavier
- Called in by Nick Fury of SHIELD, the X-Men hunt down Pyro, who claims he is searching for the missing Professor Xavier. The X-Men save a Nebraskan town, while taking down Pyro. But something or someone tracks down Pyro and almost kills him before the X-Men can save him. Back at the mansion, Cecilia Reyes arrives with a new Cerebro. Shadowcat uses the device, only to find two signatures for Xavier, one in San Francisco and one in Tajikistan.

- Half of the team (Storm, Rogue, Colossus, and Gambit) head to Tajikistan to investigate one of the signatures. There, they find an ice city, with all of its inhabitants dead. But because Nina, a young girl who met Xavier during his prison time, believes the X-Men are the evil one, she tries to stop them. Eventually, the X-Men make it through only to find Nina and her protector, Dr. Renee Majcomb. And they find that Cerebro is waiting to kill them all.

- The other X-Men team (Wolverine, Marrow, Nightcrawler, and Shadowcat) travel to San Francisco, only to find an empty warehouse, with the Professor's scent and wheelchair inside. Wolverine visits an old friend of his, Black Crane, only to find that Professor is at Alcatraz. There, they find the Brotherhood of Mutants (Toad, Mimic, Blob, and Post) are being trained by Professor X. But in the last moments, the Professor is attacked by the true enemy, Cerebro!

- Back in Tajikistan, the X-Men attack Cerebro, while Dr. Majcomb tries to escape with Nina. With Nina's help, the X-Men are able to fend off Cerebro for a short time. They find that Nina has the same mutant signature that the Professor has, so that's why the Cerebro unit found two signatures. But Cerebro leaks in through the ceiling and possesses Colossus's body. The X-Men and Dr. Majcomb are soundly defeated, and it appears Storm has been killed. Cerebro leaves Tajikistan with Nina in tow.

- At Alcatraz, the X-Men and the Brotherhood try to stop Cerebro. Shadowcat tries to get the Professor to safety, but Post intervenes. To give the heroes some time, Nightcrawler and Mimic teleport Cerebro to the lower levels of the complex. They try to escape, but Cerebro easily finds them. Shadowcat and Marrow escape with the Professor, but Cerebro tracks them down. Marrow sacrifices herself so that Shadowcat can continue on. But Shadowcat is found again, and it appears Cerebro has killed her. Nightcrawler escapes to the Aurora, and as he flies away to find the other X-Men, watches as Cerebro appears to kill her friends.

- The remaining X-Men (Nightcrawler, Rogue, Gambit, and Colossus) track down Cerebro, only to find that he has captured the others and Nina and the Professor. Cerebro tells Professor that he became this way after Bastion, the mutant-hater that caused Operation: Zero Tolerance, tampered with him. The X-Men try to stop Cerebro, only to be captured. In a last ditch effort to save his students, Professor X has Nina give him his powers back. He frees that X-Men, and together they stop him. And so, after months of being away, the Professor finally returns home to his X-Men.

- Colossus and Marrow are taken by Colossus' brother, Mikhail, into his reality. Now trapped, Marrow sees images of her past, including visions of Callisto, and Mikhail attempts to resurrect his dead sister, Magik, using Colossus' memories. The plan backfires, and Marrow fights off Mikhail with her newly developed powers. Mikhail and whatever was controling are subdued. Meanwhile in Egypt, Deathbird is captured by whoever she was working for.

- After Wolverine's death, the X-Men gather to find out why. Professor X stages a mock fight, within each of the X-Men's mind, to find out if they truly are the real X-Men. After the battle, the X-Men learn the truth, 'Wolverine' was a really a Skrull.

- Fiz, a renegade Skrull, accidently attacks the X-Men. A mutant Skrull, Fiz wants to join the X-Men. Meanwhile, the Monolith starts a rampage, only to be stopped by his master, Sinister. The X-Men discuss Destiny's Journal, and Professor X reveals the Twelve: Xavier, Cyclops, Phoenix, Storm, Iceman, Sunfire, Polaris, Cable, Bishop, Mikhail Rasputin, the Monolith, and Magneto (who Professor X will search out alone). The X-Men got to try to find the Twelve, while Professor X asks Cyclops and Phoenix to remain with the team.
- Uncanny X-Men #377
- The X-Men, including Polaris, Fiz, & Magneto, reach Egypt in hopes of finding their captured teammates. The X-Men are greeted by the Living Monolith's followers and a squadron of Skrulls. Slowly, the members of the Twelve are captured, by the Skrulls, who also tried to impersonate members of X-Force and Generation X, and by the new Horsemen, Caliban, Deathbird, and the mysterious Famine. The remaining X-Men are forced to fend for themselves, while Apocalypse tells the others about the Twelve. By using their energies, he is going to merge bodies with the X-Man, and then reshape the world in his image. Back at the X-Mansion, Wolverine (who just was saved from Apocalypse's control) and the remaining X-Men are off to save their friends in Egypt.

- Jean Grey arrives at Xavier's School for Gifted Youngsters and is greeted by Prof. Xavier and her fellow X-Men. But she has this sense that something's wrong. Meanwhile, Magneto and Polaris are attacking a launchsite but Prof. X won't let the X-Men fight them. Cerebro discovers a mutant (Colossus) upstate and the X-Men are excited to finally have a mission. Trouble is, Magneto's Brotherhood have discovered Peter too and the teams confront each other. Prof. Xavier tries to reason with Magneto and unknowningly refers to an X-Men's death. Just then Jean sees Scott being chased by a mob, and everything clicks in. The others begin to attack 'Poccy / Scott and seem to destroy him. Everyone returns to The Twelve chamber where an enraged Jean storms off b/c of the others accepting Scott's death so easily.

- The Shi'ar Empire (lead by the Four Horsemen of Apocalypse) is attempting to conquer Earth. The X-Men battle them on the Moon and are almost defeated by the Shi'ar when Prof. Xavier and his army of mutant Skrulls show up to turn the tide.

- X-World (home of the interplanetary X-Alliance) in the year 2099, 100 years after Cyclops' sacrifice. A school teacher is showing her students a monument dedicated to Cyclops but they're distracted by the arrival of a spaceship and Jean Grey - who still isn't over Scott's death. Prof. Xavier, Colossus, Storm and Iceman exit the ship and are greeted by General Fiz. The rest of the X-Men who were in Egypt are all there as well. Magneto's Brotherhood arrives and we learn that Charles is dying and that he's there for Jean's forgiveness. In a last ditch attempt to save him, the X-Men use their bioenergies to power an ancient device. But it turns out to be another power conduit for The Twelve built by Apocalypse. Everyone's thrown back in time to the present where Jean tries to contact Scott inside Apocalypse. Just as Cable's about to destroy 'Poccy Jean stops him, allowing Apocalypse and the Monolith to escape. All of the X-Men arrive back in Salem Center but Jean leaves the team.
